I just replaced a Fender neck and will be storing the original neck for what could be many years. Should the truss rod be adjusted at all to avoid warpage?

With no string tension, the truss rod is probably pulling it back? ie anti relief.
If so, I'd slacken sufficient it to get the neck straight.
And keep it in conditions that would be comfortable for you - no extremes of temperature / humidity; so under your bed or in wardrobe, not in loft or basement. Pete.My band:- http://www.youtube.com/user/RedwingBand

If you are storing the guitar with no strings, loosen the rod all the way. My best luck has been "similar" to David's advice. Slack the bolt all the way, but then bring it back until it meets tension. No tighter. I've stored guitars for years this way. In the past I have had trouble just abandoning a guitar with no adjustment.
FWIW the best way I know of to store a whole guitar is with strings on it. Adjusted to pitch and checked periodically for proper adjustment. But if storing a neck only then "I" would do as above."Take two placebos, works twice as well." Enzo
