I know from electric motors that getting a magnet too hot can make it lose it's charge, but what about an uncharged magnet? Could I gently hand file the end without harm?

Yes we grind on them all the time when we bevel the magnets.
I doubt that you will be able to file it, They are very Hard.
Try not to Get the Manget too Hot when you grind on it.
