Screws and Slugs also influence the Sound, they become part of the Magnetic field.
Also the type of wire, the tension, and Turns per Layer (TPL) of the Wire.
The insulation of the wire in Thickness, or diameter of the wire.
Bobbin Height has a large influence on the tone and sound.
Humbuckers Height can't be varied on a fixed bobbin height, but single coils can be varied greatly.

11mm is standard, but you can vary that to suit your needs.
You can also buy different length magnets.
So if you want a clearer sound say on the neck you can make the Height Gap.bigger, or taller.
If you want to make the sound less trebbly or tinny, Like on the bridge you can make the gap shorter.
Remember a little bit goes a long way.
All of these things effect the overall tone of the pickup.

Yes, You don't want the cover to go all the way down and sit on the small wires.
All of my pickups, there is a small area on the bottom with no cover.
The screws go through the cover into the bottom forbon.
Then when you mount them in the PickGuard, all you see is the top of the cover and pickup.

All of the above. Also coil geometry.
