    Funny thing though. When I had the board set on an angle not attached there was no distortion and no heating.
    The distortion only started after I re-attached the board to the case and installed everything.

    I'm wondering if there are some bad connections on the pull off connectors. They do fit rather loosely.
    or if there are some loose solder connections.

    Are these pots worth saving and cleaning or should they just be replaced?

      First off, noisy pots, even if they are bad will not cause the output transistors to heat up. Either something has come loose, broken or disconnected causing them to draw too much current. Fix the power amp problem before worrying about noisy pots.

      Check for bad solder connections on the board, clean and tighten the push-on connectors, make sure that the bias diode string is okay and solidly connected.
